This adds a script that checks for common whitespace issues
(per our house style) and can (if run with --write) correct some
of them. It adds a run of the script (without --write) to the
tox config, and includes fixes for all the issues the script
discovered in the existing tests and libs.

Clocks' aaa_setup did not ever actually check the app launched
properly. It also doesn't handle granting permissions if
necessary, which the apps_startstop test for Clocks does do.
This makes the permission check in the apps_startstop test more
efficient, and adds it to the Clocks app aaa_setup test too.

This PR adds the following:
* moves out the presetting procedures, so that two long terminal tests do not have
to run twice
* add methods for application to register when successfully started
* adds a test that checks if all required applications have registered
